When Bad Batch first released, there were all kinds of fan theories and speculation about Commandos and whether or not we would get to see Sev's fate after all these years. I don't know what Dave's (or anyone else working on the show's) thoughts on Republic Commando really were, but it was certainly very disappointing that Commandos were nothing more than a higher-level trash mob for the Batch to kill.

Originally Scorch wasn't supposed to be in the show, they just made a random commando with a similar colour scheme as a one-off antagonist as a nod to RC, maybe because Scorch is the sound designer's favourite Delta member
(the episode guide for War Mantle originally calls the commando "Scorch inspired")
Then Dave saw the fans get excited it was Scorch, so he had Corbett and Rau include him as a character. They originally had no plans for him, and they were already struggling with including legacy characters like Echo and AZI, so they just made him Hemlock's right hand. Rau and Corbett hated the Delta Squad comparisons, so they took the opportunity to kill off Scorch, and Dave not really caring about the character's fate, signed off on it.

The only actual badass RC squads we knew were Delta and Omega Squad, and they were considered the best of the GAR. Even in RC they mention another squad were killed before Delta were reassigned their mission

There's also the fact that commandos are specialised units meant for infiltration missions made up of teams of four. Mace Windu used them incorrectly during the first battle of Geonosis and many squads were killed because of it.
Likewise it's a similar situation here. The Empire split up their squads and used them as bodyguards and TK trooper trainers.
The Bad Batch were presumably given commando training due to their equipment, so they probably know how to counter commandos anyway.

Finally there's the possibility of the inhibitors chips well.. inhibiting them. Hemlock probably had the ones assigned to Tantiss, including Scorch, undergo the same procedure Crosshair did back in the first episode to make them more compliant with orders, especially with how secretive Tantiss is.
We saw how Hilo and Gregor, two commandos not assigned to Tantiss, still express autonomy against orders. A bit unrelated, but I think Scorch was never assigned to train TK troopers like Gregor was. He was on Daro to bring Gregor to Tantiss like other disobeying clones were.
Ok that's it for me my brain is tired for filling up the show's shortcomings on the subject.
